The Agency faces constant opposition from criminal organizations like the Port Mafia, led by Ōgai Mori. A central conflict involves the hunt for a supernatural item known as The Book, which can change reality and is linked to Atsushi Nakajima. When Francis Scott Key Fitzgerald of the Guild placed a bounty on Atsushi's head, he utilized an airship named 'Moby Dick' to threaten Yokohama in exchange for the book pages; however, the Agency successfully defeated the Guild before the Hunting Dogs arc began. Later, the Decay of the Angel group orchestrated a conspiracy framing Dazai Osamu for the murder of a government official, leading to his imprisonment and the deployment of government military forces known as the Hunting Dogs to execute the members. In response to this existential threat, the Agency stood alone against the Hunting Dogs before eventually forging an alliance with the Port Mafia to survive the onslaught.

In Their Own Story

After being kicked out of his orphanage, Atsushi Nakajima saved a detective named Osamu Dazai from what appeared to be drowning in a river, though Dazai's true intention was suicide. Recognizing Atsushi's ability to transform into a berserker white tiger, Dazai recruited him into the Agency. There, Atsushi encountered Ryūnosuke Akutagawa, Dazai's former pupil and a member of the Port Mafia who became his primary target. During these conflicts, Atsushi rescued Kyōka Izumi from her forced role as an assassin for the mafia; she subsequently joined the Agency. When the Decay of the Angel framed them, Dazai was arrested for past crimes and placed in a cell near Fyodor Dostoevsky. Facing defeat by the Hunting Dogs, the Agency allied with former enemies to counter the threat posed by Fukuzawa's rival, Ōchi Fukuchi, who sought to rid the world of wars through extreme methods.
